Looks like ver.1.33 doesn`t save the emulator setting such as frequency, frame skip, screen orientation. I have to set it every time I launch the emulator. 3ds xl, latest firmware and dstwo updates. Am I doing something wrong or is it a common issue?

Frequency, frameskip and aspect ratio are game-specific settings. They have no effect until you load a game, but when you do, you can change settings and they will get saved for that game.

The reasoning behind this is that you might want to save power by lowering the CPU for Mario World, but raise the CPU and have a manual frameskip setting for Yoshi's Island.

1.34, the GUI Loose Ends Edition.

* Reading .bmp files in CATSFC/SYSTEM/GUI is much faster at startup. This is a card-speed dependent optimisation.
* The row count is increased from 6 to 8 for consistency with TempGBA.
* Saved state menu overhaul. The saved state menu shows the screenshot of the currently-selected slot at all times, including the rows of Create, Load and Delete cells; it updates that screenshot after writing a file; and it returns to the game screenshot when exiting the saved state menu. When saving a screenshot, the date is written as white with a black outline instead of an ugly rectangle. This change is compatible with older saved states.
* Makes the Back button more visibly selected or unselected in the default skin.
* Defaults to the first option in each menu instead of the back button, except recently played games which defaults to back due to a variable item count.
* Preserves the position inside submenus until you return to the game.
* "Save a screenshot" now works when touched, and does not overlap "Saving screenshot..." and "OK!" when done.
* Responds to button presses and releases better in the menu.
* Responds to quick repeated button presses better in the menu. (e.g. when you press B madly to exit submenus)
* Increased button auto-repeat from 1/5 second to 1/20 second, with the first auto-repeat after half a second. Helps with larger ROM folders and cheat packs.
* Stop some text rendering oddities in the recently played games submenu.

Wow, that` s awesome, thanks for response!
Btw, it is the first time I use the emulator on 3ds and it looks like that catsfc is the best. But I experience problems with games such as castlevania 4 and super metroid. The first one has problems with sound (it slows down in some areas) and the second one is so unresponsible that it makes the game unplayable. Thus, i have some questions:
1)Will the games run better on some other emulator? If yes, that which one?
2)And if these issues are common, is it even possible to fix them in future?
I`ve tried many frameskip/frequency setting but the damn castlevania just won`t run perfectly. It plays OK, but not like on snes.

If you use 0 or 1 manual frameskip for a game that has 20 FPS already at auto frameskip, controls will become unresponsive. Please read the README.md file, it explains how you can or can't customise some things and what they do. (It's a Markdown-formatted file, but you can just open it in Notepad.)

Edit: Some games are just too heavy for the 360 MHz internal processor of the DSTwo to handle, like Yoshi's Island, Kirby Super Star, Star Fox, Super Mario RPG in particularly graphics-heavy scenes... maybe some more. Sorry, but those games will not improve much. They did improve after changes made in BAGSFC by BassAceGold and CATSFC by ShadauxCat in 2010, though!

* Incorporate BassAceGold's filesystem code from TempGBA beta 14. Fixes name corruption.
* 7 localisations completed. Thanks to Aeter, Boriar, Diego Liberal, SignZ and kukuasir.
* Add an option to play the game on the Lower Screen. (No Mouse support, touch == menu).
* Support for SYSTEM/GUI/uicolors.txt. Take the provided file as an example for theming.
* Add the year in the timestamp of newly-created saved states. Compatible with old ones.
* Fix a bug whereby touching a file activated the wrong one in game and cheat selectors.

Change log (v1.36):

File selector improvements.

* Supports more than 511 elements in a folder without crashing, RAM permitting. (Full Mightymo cheat pack in a single folder, yay!) A progress indicator appears if a directory is large. For example, "Loading... (950)" indicates that the file selector has looked at 950 entries so far.
* The screenshot slideshow does not crash with an exception if there are no screenshots.
* It should not be possible anymore to be "locked" into the last page if it has 1 or 2 elements and you enter it with the R shoulder button.
* Sorting has been optimised with GameYob's quicksort code.
* Folders are now sorted inline with files.
